Essay on Mugglenet by hpboy13 theorizing that Dumbledore only had the Prophecy so thoroughly protected because he wanted Riddle to focus on it. That it was a massive decoy to keep Riddle distracted for a while post-resurrection so Dumbledore could work on stopping him (mostly research and horcrux hunting) without much interference.

This fits really well with the idea that the Philosopher’s Stone was in Hogwarts as bait, not for it’s protection, so I’m incorporating this theory into my working view of Dumbledore.
